hah maybe not the best wording... yep it is from the bottom side of the cap like you had marked. Basically butting the tape measure up against it.

If you adjust throttle body screw your throttle sensor needs to be adjusted to 0.46-0.48v at closed throttle. Otherwise the ECU loses track of closed/open throttle and will not drive well.

If you want to try to go fast with cheap Ebay stuff it will at least move you around faster. Some are junk. Some are copies that do work. I couldn't tell you which is best in that area. I've been sourcing coolant from the drain plug on the block and sending it back to the upper radiator hose. Using 1/2" heater hose and some heat sleeves near the turbo.

I'm guessing you are right about the exhaust side choking it off and not allowing you to use up all of the compressor available. You might only gain a few HP with boost increase but your torque peak should still climb.
Are you still rolling on stock wheels with that power?

It's just automatically mapped for LS and maxima coils so you just set it and go. You can run the K series coils with the fixed dwell setting since there is very little dwell change with voltage on those from what I see. I had no idea about the resistor in parallel with the bulb. Interesting. But the alternator finds it's voltage on the sense line that is connected to the battery. I caught the stove piping on the intake... Project Stovepipe maybe? I would replace that with a real pipe at some point because that pipe is not airtight and you will get unfiltered stuff through to the turbo.

I've run more clearance on the stockers and BC stage 2's than .012" it shouldn't cause issues. You will likely lose a little of the specified duration and lift.
